A feller with a CA CCW permit carries on a trip to the bay area. While in San Francisco he needs to visit a government office. He knows it is illegal to carry in a government office, even with his permit. Therefore, he leaves his firearm in his vehicle. His wife stays in the car while he goes into the office. A bad guy jumps into the car and pulls a knife of the wife and demands the car keys. She caps the bad guy.

Am I correct in assuming the SFPD will arrest the wife for illegal possession of a firearm?

The conclusion is possible. The registered owner (husband) could also be in trouble for not securing his firearm. Or, the ensuing media storm could convince the DA to not press charges, since the wife was protecting herself from immenent danger and possible loss of life. Then again, you said SFo.
