If a major river runs through a closed zone at a refuge is the river closed also if you are in the river?

I guess this might vary from refuge to refuge, but in most cases, Yes, the river is closed inside the boundaries of the closed zone.

If it's a legally defined navigable waterway, you can hunt it, as long as you do if from your boat and don't go on shore. Tricky stuff, and I recommend you know the law for the area you're talking about.

If it's a state refuge it is probably huntable - If it's federal no.  Federal refuges rule under the same ruling as military bases.
